How to reconcile Shopify Payments payouts to Xero

Here's the manual method, payout by payout. It works, but it's slow — which is worth knowing going in, since most people who do this once end up looking for a way to stop doing it by hand every month.

1. Pull your Shopify payout list

  1. In Shopify admin, go to Settings → Payments → Payouts, and export the list for the period you're checking. Each row is one payout: a date, a net amount, and the batch of orders/fees/refunds it bundles.
  2. In Xero, pull the transaction list for whichever account your sync connector uses as the Shopify clearing account (commonly named something like "Shopify Payments" or "Shopify Payment Balance" — check your chart of accounts if you're not sure which one is live, since it's common to have more than one from a previous setup).
  3. Match payout to bank deposit first. Each Shopify payout's net amount should equal a deposit in your actual bank account, landing the same day or the next business day. This is the easy, unambiguous check — if it doesn't match here, stop and chase that specific payout before going further.
  4. For each payout that matched the bank, work out what should have been posted to the clearing account: the gross sales included in that batch, minus refunds, minus fees. Compare that to what your connector actually posted for the same window.
  5. Flag the gaps. Anything left over is almost always one of three things: a refund that never made it into Xero, a sale posted twice, or a payout that Shopify says went out but was never drawn down in your books. (We cover what each of those looks like in more detail here.)
  6. Repeat for every payout in the period — there's no shortcut to checking the whole batch, since a clean-looking account balance can still be hiding two errors that happen to cancel each other out.

Why this is worth automating

None of the individual steps are hard — it's the repetition. A store doing a payout every few days means doing this six-step check dozens of times a month, forever, and re-checking it every time the connector's sync might have missed something new.
